In particular, I enjoy exploring interesting world problems and solving them with state-of-the-art techniques. I have developed several open-source python packages, I am the core contributor of PyTorch-Lightning and actively participating in other well-known projects.

Automatic Non-rigid Histological Image Registration (ANHIR)

In digital pathology, it is often useful to align spatially close but differently stained tissue sections in order to obtain the combined information. The images are large, in general, their appearance and their local structure are different, and they are related through a nonlinear transformation. The proposed challenge focuses on comparing the accuracy and approximative speed of automatic non-linear registration methods for this task. Registration accuracy will be evaluated using manually annotated landmarks. All methods are supposed to run fully automatically, with no image specific parameters.
Automatic analysis of spatial gene expression patterns

The aim of this project is processing large sets of microscopy images for a systematic survey of spatiotemporal gene expression patterns of Drosophila ovaries and larval imaginal disc. The key idea is to automatically group genes with similar spatiotemporal expressions in order to decipher the gene regulatory networks underlying the patterning of the tissues, with applications for modeling human disease conditions. We shall attempt to address the whole image processing pipeline from identification of candidate objects, high-resolution 3D volume acquisition, segmentation, alignment, pattern extraction, clustering, annotation, all the way to the automatic discovery of the relationships within the data.
